I’m using GMS Anti-Virus to scan all incoming mail and disinfect infected files. Will GMS Anti-Virus warn me if a file cannot be disinfected? And if it cannot be disinfected what happens to it?

Yes, GMS Anti-Virus will warn you if an incoming file could not be disinfected.
As well, it will not re-attach the infected file but rather will discard it in order to ensure your systems remain virus free. The end user will be notified of the removed infected file and remain virus free.
In normal circumstances,GMS Anti-Virus would disinfect the file and reattach it, then deliver it to the intended recipient. Only in the case where it could not be disinfected would it not be re-attached and delivered.
